I don't know, I feel like all the pipes in the Lighthouse are in the same vertical plane. The ones that we don't see the end to are ones where the light runs out before reaching the end, so it simply fades out. They would end with a grate like any other, but you just can't see it because it's not well lit. That would be the easiest explanation, rather than saying they go into different planes and dimensions and such.

Almost forgot, I've built mini 3D models of all the main series Subs up to Sub6. Sub6 looks awesome in 3D

Alright, here's three different views:
1) Mover we arrived in is blue cube on left. Cliffs are beige cubes at bottom, Chronon is the pale blue blocks to the right of the gray and black rooms containing the Tunnels.
2) Here we see a bit more wraparound of the cliffs and the top of Area 8. The horizontal field of white cubes are all the unmapped rooms seen when we call the second elevator.
3) Final view, the black cubes at the top contain the portal to Sub7. You can also see better the layout of Area 8 and the mainframe rooms

wow, the rooms fits together really well!
