Well, I don't know about Layer 5 specifically, however, we've already seen at least two religions that actually existed within Subnet. The one which venerates Mur and Liz as these prophet like figures, imbued with the powers of Shiva.

There is another religion that extols Liz (presumably) as a goddess because of her interaction with their holy places (beacon). These are definitely different, since Liz was more secondary to Mur, definitely not a goddess is the other.

Well to your first question: definitely! I mean they've built a whole hug pyramid in a knot, this perfect very special region of the Core. That is super telling of just how important the religion is. There are even canonical titles from Mur and Liz inscribed on their graves. Very much an organized religion.

Secondly, sure. I am sure they don't, I just meant that the goddess is probably actually Liz, even though they don't know who she is. I only added that last part, since it is rather conclusive proof of the difference.

I think the 2 guys that keep appearing in notes are the former Basement Exploration Team, since it was the only exploration team that was left alive. I thought the broken ladder was to signify where the explorer was "attacked" by a sub-bot. He was on the ladder and the sub-bot attacked him, causing the ladder to break.
