If SBG-17 was supposed to be a joke, I missed that, as I think a lot of other people did too.

I'm not sure if what you're saying is a joke or a mockery.

Mateusz said that SBG-17 was a joke after he posted the Layer 7 teaser of Sub8, which then had a bunny drawing instead of a spearman, because people started to make theories of her as such.

Not joke.
Who confirmed it was Mur and Einstein at the end of Sub10?

It's 99% probability that Mateusz showed us Mur, Liz and Einstein at the end of Sub10, since this game is "end the story of Murtaugh, Liz, Einstein the cat" .

but I remember Mati said adding Sunshine character in Sub4 was a joke, not?

So... Ancient temple from Sub0 and Sub5, area with fake pictures of outside and building in outro sequence from Sub10, and mysterious Shrine - is the same location?

I don't think there's a strong enough connection to say so. It's clear that at the end of Sub10 we have escaped the Submachine, so if the ancient ruins is inside the subnet, that would be impossible.

Unless it's not, but then it would be assumed that the root would also not be in the subnet, since we see that dark teal stone architecture like that which is found in 552.

Not sure what you're getting at.

Ligthouse.
It's part of submachine.
And at the same time, it isn't.
