I do wonder if the message can be decoded or its just a non-sensical message. Only Mateusz would know that, the cipher would be with him, unless its somewhere in the Submachine Universe :P

No, is just a recording taken from a Number Station, it has nothing to do with the Subnet.

In the main series, there are always puzzles to solve that allow you to continue. However, in Submachine Universe, there isn't as much of a clear set of steps to take and there's more exploration than puzzles. Also, notes suggest that other people's experiences are closer to the exploration in SubVerse than the puzzles in the main series.

Is it just a coincidence, or is there something else that makes the player special in some way? (I think it's possible that the puzzles were specifically set up for you, feel free to tell me if I'm wrong. Also, can you tell me if this was the right place to post this so that I know for next time? Remember, I'm new here.)

The intent of Submachine Universe is to give you the feel of what its like to be an explorer, exploring the submachine network, much like Murtaugh did and also his exploration teams. Notes found in Submachine Universe are theories created by players that Mateusz has placed into Submachine Universe. Theories that are a player's interpretation of what a submachine is, and what its purpose is, and also what the player's purpose is.

There will be a massive overhaul someday, which will include a bigger focus on puzzles, which Mateusz has stated in the past. Most likely this will happen in 2016 with the next subnet update.

I'm starting to wonder how Subverse shall proceed onwards, adding new locations. Can't have 1000 X-Y-Z locations, otherwise "jumping" wouldn't be a thing (for newbies, at least) no more, since every single location you choose will land somewhere. (Also, we know for a fact that all those locations, from 000 to 999, exist; their space, at least. So the ones that we cannot reach, where the teleporter fails: is the portal on those places broken? Has one never existed? Has is been deactivated, like the one that operates on those bells that haven't been explained thus far? Or are they empty spaces, waiting to be built from scratch, like the New Basement?)

Karma Portals may be a thing, but we can only have so many of them, lest we have one for each freakin' Subnet location. Yyyeeeeeeah, nope.

Aught to do with The Eighth Layer, mayhaps? Or maybe even total expansion into the other Layers, so that we may now have seven times the size of the original Subverse? (1-000, 1-001, 3-264, 7-404...) The only problem would be all the hassle Mat would have to go through in order to implement such feature AND create all those locations! (Why haven't we had a "Create a Submachine Location!" contest yet? >:V)

Sooner or later, the Subverse will either stop being updated (By the love of Subgod, no) or will be too cluttered with rooms, forcing us to take an alternate way to tackle location placement.

To answer your portal question, the reason it only has three spaces was because the scientists at the lab made them like that so in theory they could be made better and also remember that the subnet expanded out of control, which would leave the locations with no connections to the humans and therefore no portal.
So I see two options to take:
1) Strings of karma portals linking locations, where we are following the path of Murtaugh. Like you said.
2) We will have to acquire a connection pod and use the subbot portals around the net as they will probably have a larger range of locations.
I do like the idea of layers but it would seem to be to much effort. Also said.
