One more thought:
about last puzzle in HD version.
first: machine's clues became useless since colors are gone. looks like machine doesn't want we solved this puzzle... O_o Or someone else broke the puzzle (colors)?
second: then, someone scratched main clue on the wall. O_o
last: in room with this puzzle we find Mur's note. And at the same time someone left there a clue for solving puzzle. And, what surprise, this puzzle leads us to dead end. Coincidence?

The puzzle was modified for color blind people. MS figured that since color blind people couldn't see the colors anyway, he removed the colors and instead made the puzzle slightly more complex by making the Player search for the "colors" scratched into the wall.
Same as why the other puzzle with the colored dots was changed to Roman Numerals

still, we would die anyway if Mur didn't invade into Loop system and gifted us way to freedom.
Loop is a trap. It doesn't allow people to survive there.
