Well I used the 3 tiles I had (A, C and D, or grey, orange and red (EDIT: grey, red and orange, the order of them on the circle is AB then DC in the line below)) on the circle above the door in the dock area. I have: karma stabilizer, light sphere and 2 plasma coils.

OK Needing this.

I'm stuck at only 1 missing fuse/stabilizer to the (i think) last portal, the one at the bottom of 000 and I only have a karma vial left, still haven't used the runes or the long stick. Also, captain ID?

The most difficult thing of this game is remembering where was everything,omg.

OK. Here's what you do.
Go to the Karma Gate in O O O, go thru the Lighthouse to the Submachine arcade Karma Portal. You come out at the background panels. Go right or left until you get to the floating shards. Stabilize them, go thru, get the blue tile.
Then backtrack to the Tile Gate, put in the last tile, and go from there.

Karma Vial goes into the device next to the column with the ring, at O O I. It'll cycle through a lot of shit. Click on the third button from the top. Mouse over the center of the ring, obtain Stone Grape or whatever it is.
There are two of them. One you get the way I just told you. The second is located in the Sub 7 Atrium, accessed by Karma Gate at I I I. The broken code box at the center of the Atrium has the second Stone Grape whatsit in one of the holes in it.
And you take them to the goat head statue to the left of the portal at I O I. It'll shoot up blue beams. Then you find it's twin at I I O, in the room to the left of the Karma Gate. The panel will be open, and contain a Portal Stabilizer.

Captain ID is very very near the end of the game.
Runes are for a puzzle waiting for you on the other side of the O O O Karma Gate.
Long stick is for the Secret at O O O, in that tiny pit just upstairs. You need a "spring" of some sort, people say, to combine with the long stick to be able to get the Secret.
And I still have not found that spring because no one is saying where it is in a coherent manner.

Thanks Shadow,I got all the stabilizers but ugh now I realized there are TWO levers you have to pull to activate 000 portal. I can't find the second...

Ugh, I realize I'm missing most things now, one big cog wheel for 001, the infamous second valve for the storage Loop puzzle... might do it tomorrow.

Finished! The ending is quite interesting... not going to say it and use spoiler tags, but those of you who are about to finish, its worth it.

Two levers? Ahahahaha, you misunderstand.
I take it you managed to get the big cogwheel from the 2nd Floor of the pyramid at O O I, right? By completing the Hieroglyph puzzle? You needed that to access the Karma Gate to the Citric Acid Room from Sub 5.
Well there's a second puzzle like that Cogwheel one. It's the one to the left of the portal at O O I.

You need 2 small Cogwheels and 1 big Cogwheel for that particular one, which lets you get The Portal Charge which goes into that slot of the Karma gate at O O O, and not a second lever.
One small cogwheel can be found at the Karma Gate of I O I. Use the Light Sphere to phase on board the pod-like ship from Sub 8, go to the top of it, and it's there.
The second small cogwheel is in the Citric Acid Room, inside the empty bathtub.
For the big Cogwheel, you needed to have disabled the S.H.I.V.A. evacuation thing back at the Sub 6 Cliffs in the I I O Karma Gate. With it disabled, you need to also get the Insulation Cap from the Sub 8 pod-ship, same place as the one small cogwheel I just mentioned, but it's inside the compartment on the right. Go to O I I, go to the rotating switch thing, put the Insulating Cap over the bottom sensor. Make it so that the top-left indicator is green, and the top-right indicator is red. Go into the S.H.I.V.A. sphere thru the passage, down the ladder and the anchor chain, and go right.

The second valve awaits you at the first location ever. You'll know what I mean when you progress there.
