Player as the Lab's Worker theory
I'm very sorry, if this theory have any similiarities to another ones on this forum.
The player is one of the lab workers, wisdom gems specialist and one of the closests Mur's people. Right hand, or at least left one. He completed many various missions for Lab. These are more important ones:
1.
Place: Ancient Ruins
Target: Search for artifacts, especially WG's.
Status: Completed, WG found.
Notes: WG acts strangely, and have unusual color.
2.
Place: Ancient Ruins
Target: Take strange WG back to its place.
Status: Completed
Notes: WG is no longer fling, it was put in the corner.
3.
Place: Aztec/Mayan Temple
Target: Search for artifacts, especially WG's.
Status: Failure - nothing was found
Notes: Teleport is destroyed, returning possible thanks to karma portal.
4.
Place: The Root
Target: Place WG in safe place.
Status: Completed
Notes: WG is hidden in metal box.
5.
Place: The Basement
Target: Search for artifacts, especially WG's.
Status: Failure
Notes: WG-specialist missed in action.
The player loose most of his memories due to malfunction of experimental teleportation system. He woke up in the Basement, and started exploring it. Without problems(he loose memories, but not skills) he found not only way out, but also WG.
He teleported himself to the Lighthouse. Unfortunately without memory of his mission, The Protagonist left WG here, and used teleporter to escape.
Then he found himself in the Loop, but luckily escaped thanks to Mur's note.
Statue-teleporter transported him to old Lab HQ. It was left some time ago, and transformed into big test for new Lab workers. He didn't remember it, so he comunicated with computer program, that Mur left on the computer there. It ordered him some missions, that he completed, without problems. He was old Lab Worker after all.
So he started working at the Lab again. First, he joined memory recovering program, known also as Future Loop Fundation.
With his memories back in place, he returned to work. Unfortunately Mur, and other old workers were hiding somewhere deep in Subnet and planing Core invasion. Program had no informations about their location, so he couldn't send our Protagonist there. So he did what he was doing to every new worker-send him to the edge. But first (knowing obout Protagonist's specialization) send him for retriving WG's mission.
Then story is simple, the Player did what he was suposed to do, but after reciving "Good Bye" message, he got really angry. Found teleport and moved to the Core.
But using teleports have many foults. When you use it, you feel like a second passes, but really, it can take days. Especially, if you travel between Core, Edge and OR. So when the Protagonist found himself in the Core, the invasion was over. He was searching for Liz, but found only notes. And big green portal. He didn't stop searching. He found entrance to the Temple. And he went in...

But what about SNEE? Is that the player doing things before he went to the Basement?

Yes but still, we can't be in the Submachine if we are not playing Someone.

I think it takes place long time after main storyline.

I welcome you and congratulate you on getting here, as your virtues that lead you are one of three:
- luck - if you just got here by accident from unrelated location of the net;
- patience - if you got here through systematic blind-jumping through subsequent portal combinations;
- intelligence - as your journey was a long and fruitful with solving the clues that finally led you here.
You are indeed worthy of getting inside this sanctuary.
Unfortunately I know that this sacred walls will be soon shattered by murtaugh who is already coming here. You cannot stay. But you should prevail. You should return.
