It seems a bit convenient doesn't it? Like, all the important bits being conveniently corrupted? It looks like it's been censored, rather than subjected to a computer malfunction.

Either way, it's a good enough idea in principal.

Yeah. The best way to babble it would prbably be to say something about all computers having both vipe and backup systems, that normally know when to let the other do it's job, but lost this sync in the accident.
Meet the new boss, same as the old boss, if the old boss had been an octahedron, which they weren't.

Maybe the shreds of evidence will have to be in some small parts, some bigger. Some will have to be recovered, with great difficulty. The concept is good, but Babylon is right :P

Maybe names or things will be mentioned, but they will not make sense until further evidence comes up-evidence nearly inconclusive, it seems, but when the final but comes together...
The whole plot needs to be tight, so as to maximize the impact. It needs to create a sense of 'what the heck...this is kinda creepy and random' until the last shred of evidence comes up. Even though the whole thing won't be understood, it will be big enough to make the player understand some points (especially points that critics will appreciate).

Speaking of which, what was the set mood/theme again?

Very subtly.

Also, I'd like to help with this project if possible. Storyline development, puzzle creation, items, pointless humor and easter eggs, etc, etc, etc etc.

Also translation into Brazilian Portuguese (Trust me, there be quite some difference between that and "Portuguese Portuguese").

Read through it all (Or most of it, in case I missed something minor).

Definitely wanna be a part of this! There are so many awesome loose ideas, yet such an interesting concept, that a lot can be done here. And pray thy religion's god(s) that we indeed manage to finish the game!

Now, it seems that Phase One is still ongoing. So, can I still suggest intros, backgrounds, and the like? Getting into secret government conspiracies is something I always liked to do... ;)
