Well, we had the plot summary and basic gameplay concepts done, now I suppose we make a layout of the game structure and start brainstorming puzzles.
Meet the new boss, same as the old boss, if the old boss had been an octahedron, which they weren't.

game structure? As in a map of the areas to explore?

And I will start brainstorming puzzles in my spare time.

Pretty much.... Whatever way we choose to document this, it would have to be very dynamic. Suggestions?

We'll need a large, modular three-dimensional overview open for easy editing by all participants, or something along those lines. Which I wouldn't say a document is.

Because the game will take place in a three-dimensional environment. Like the sub2 sketch or myst.
