I would say abandoned and damaged in some areas, because that would give us scope for things like collapsed staircases and blocked doorways. It also gives us potential for some nice atmospheric touches, like flickering lights etc.

Was the research on the mind (i think we all agree it was on the mind?) intentional or did they come upon it?
Methinks it would be better if it was intentional, as that would be signifying that government (now, if it was a government, it would promote my argument further down this sentence) was committing war crimes and that may give us a wider range of possibilities to play for sequels and endings.

Definitely, I reckon if there's some kind of conspiracy going on, the more scope we have in the sequels.

Now, is this in an alternate timeline? This would give us a good opportunity to incorporate other technologies.
Technologies like force fields/shields, which could be handy for the plot. It's more to do with the in game plot, but if this is to be added, any information now could be crucial.
You remember my in game plot suggestion? This could then prove that the government in question was really trying hard to hide their work. And, I'll say again, it's handy for the plot.
Also: is our base situated above ground, underground, partially, inside a mountain or something else?
I have an idea of what we might want. Ill try and post it later.

As a pose to alternate time line, we could just set it in the near future. As I remember, some of the backstories mention 2015.

However, i we do agree to stick it in the same timeline, we stick it very far ahead. So far ahead that flash would be obsolete.

How about the code team work on the engine and the story team work on the story? Would make it go a lot faster.

Well... that's how we planned it from the beginning and I can't say it went "faster".. many people weren't active because they had another things to care about and such.
