Why hammer was placed in Lab Roof? Why Root had exactly two cipher plates and exactly three wisdom gems? Why there is Old Portal On the top of Mainframe section? Why there was a key in Sanctuary and that box with exactly one energy gem? Why there was Navigator in the Bay?..
We will never know.

1. By Mur, or somebody from The Lab, who was placing metal plate there.
2. Two cipher plates... I guess there are six.
3. Three WG... I guess there were more somewhere in the Root
4. Portal... it was used by SubBots, and after project failed, it was left there.
5. Key and gems were used by Mur and lab workers. There were many gems, but most of them were used, we can see boxes everywhere, and there are probably more of them around, both empty and full.
6. Navigator was left there, in order to let survivors find Temple entrance, because people escaping from Mur, knew that everybody, who used portal in The Core, will end up there.
