Just a random thought I had. What if each Layer represents somewhere we visited in its "primal state"? (for lack of a better phrase)
Layer 6 - A primal "DefSys" ("The Armory.")
Layer 2 - A stairwell leading to a mostly empty room, I think it's reminscient of The Lighthouse in that aspect.
Layer 4 - Now we visited The Lighthouse again in Sub5, but the sewer systems of the Lighthouse.
Layer 1 - Seems simple, like The Basement.
Layer 3 - Leaves, trees, like the leaf in The Loop? A casual reference?
Layer 5 - The Ancient Section of Sub4?
Layer 7 - The Core, signs of a(n ancient) civilization.
Just an idea.

Mateusz have spoiled some day two incoming spin-offs: "The engine" and "The sewers".
I think "The engine" is related to the root.
But, "The sewers":
1) Liz in lighthouse sewers.
2) Plumber (not human) in Layer 4 sewers.
3) A game that show to us that Layer 4 exist only as a sewer system.
whatever is, i don't want the "3". It will be kinda deppresant.
